My all-too-obvious suggestion is going to be put the disc tags back.
:-)  Use 'DISC' for flac files.  Try it on just one or two albums
before you go wild.

I've never had an issue with multidisc sets, and have always tagged
them with DISC tags.  I also don't strictly adhere to the one album per
folder edict, as I store multidisc sets with each disc in a subfolder:

/Santana
../Moonflower
../../Disc 1
../../Disc 2
