I just checked a couple of FLAC/CUE's and i am not seeing this problem.
I am using external cue's and dont have the REM END. 

However, if the REM END is solving your problem and batch file could be
writen to would process all your CUE and add that line to each one. Find
someone who is good at writing batch files. There is a guy on the
hydrogenaudio forum called synthetic soul who has writen a few for me.
