Are your cuesheets embedded, or external?  I use embedded cuesheets and
I don't have this problem at all.  I think I do have a CR/LF,CR/LF at
the end of all my cuesheets, though. When I dump all my tags with
metaflac, I notice a few blank lines between the end of the comment[0]:
CUESHEET=... data and the comment[1]: REPLAYGAIN_TRACK_PEAK=... data.

If you are on a windows platform, I might be able to help you with a
script that updates all your cuesheets so that last track gets scanned.
